When I open the Amarok, one strange retangular shadow overlaps all applications and the desktop if no applications open, shadow overlaps the desktop. Even with the Amarok running in system tray, the behavior is the same

Could you please attach a screenshot to this report?
Which exact desktop platform do you use, is it KDE or something else?

FWIW: I can't reproduce any graphic glitches with current git master, both running on Plasma 5.4 and on KDE 4.14.2 (both on Kubuntu)

Hello Myrian, I ue the linux mint 18 with MATE Desktop Environment 1.14.1

Do you have similar glitches with other KDE applications like, Dolphin for example? I strongly suspect this to be desktop dependant, as I can't see this on either of the Qt based desktops KDE 4.x or Plasma 5

No, only with amarok I have this problem.

This looks very like this issue https://bugs.kde.org/show_bug.cgi?id=277830 that I reported a few years back - which eventually went away for no clear reason (and I still no longer see it). I saw it with fluxbox as WM

Thank you for the feedback!

As suggested by Robert, this appears to depend on the desktop manager you use, I can't reproduce this at all with either KDE 4.x or Plasma5, so I fear this is really out of our hands. Please report this to your distribution.
