Please see the attached screenshot.
I believe there are a few things in this dialog that could be improved by considering the questions a user might have when seeing it.

1. What is this nepomuk?
2. Why does this dialog appear?
3. How can I "fix" it?

1. Not everybody will know what nepomuk is, it should at least be mentioned why it indexes your files, maybe the words "desktop search" might be helpful here. (And there should be some clarification for "akonadi" as well).

2. Please be a little more specific when talking about the disadvantages of the current situation, from what I understand, desktop search will still work - but slower. There are probably other things that will be "limited", but it would surely be helpful to have at least 1 example other than it "will severly limit the capabilities of any application using this data".

3. So now the user knows there is a problem, how can he fix it? He'll close the window and (hopefully) go to systemsettings, he is not gonna find anything called "nepomuk" here. He has to click "desktop search" to get to the nepomuk settings. But he might not actually know that nepomuk does desktop search (remember 1.).
So it would be much easier to just provide a button "go to settings" that opens up nepomuk settings for you.

@3 Enter 'nepo' in the 'search field' (top right) of systemsettings.
