Installed from:    Ubuntu Packages

Sometimes, artwork that is automatically downloaded is displayed on the Amarok browser tree correctly. Disconnecting the iPod and going to the coverflow option shows a big question mark instead.

gtkPod also shows the big question mark. You can remove the cover with gtkPod, but not with Amarok.

Might be libgpod related?

ldd /usr/bin/gtkpod | grep gpod
        libgpod.so.4 => /usr/lib/libgpod.so.4 (0x00f45000)

If gtkPod uses libgpod, then definitely it is not attributable to libgpod at least directly, since gtkPod is able to both clear the big "?" picture and put the one you want as album cover art correctly.

I must say that I cannot reproduce it consistently. At least sometimes it does its thing correctly.
