I have experienced this problem in separated instalations of kde 4.2 distributed by debian/experimental and official packages of Fedora 10.

My mail directory contains around 8000 messages in about 20 different folders in maildir format. I am trying to use search folders to better classify my messages. But I experience many problems.

If I close kmail and restart it (either in the same session or after rebooting) then it starts to read again all the files to recreate the folders, during this re-read the system becomes a bit unresponsible by the disk access. This is similar to bug 93158

Then sometimes, some folders become empty, like in bug 172903

I have opened a new bug, because the version are quite different (3.x vs 4.x) and I experience further problems.

It may also happen that the folder does not contain all the actual search results, or that there are duplicate messages (or triplicated...). So, something really nasty is happening with the searching.

A couple of times have happened that a specific folder makes kmail crash each time I try to access it or delete it. I have to delete the files in kde/share/apps/mail/search in order to get rid of the problem.

I have tried to create a new clean user and import the mails using the "import messages -> kmail directory" dialog without success.

I have the nepomuk service on.

The bugs you are mentioning are still open - and valid in KDE 4. We don't need new bugs for that. Your experience of crashes is a bug that is probably new - I changed the title accordingly. To fix the bug, we need a backtrace of such a crash
