Do you have the option in the Indentation config page called "Keep indent profile" enabled? If so, that might be the problem?
Just tried this in Kate 3.0.3 using KDE 4.0.3. However, if I change the shortcut to control+alt+i it works perfectly.
Isn't this the usual problem with kopete?

It has nothing to do with keep indent profile. Check, whether you have kopete running and the global shortcut activated: 1. open kopete 2. Settings > Configure Global Shortcuts 3. Read Message has the shortcut Ctrl+Shift+I by default. Remove it, if you don't need it.
