SUMMARY
There is no way to delete bookmarks from Bookmarks menu since a context menu doesn't appear.

STEPS TO REPRODUCE
1. Run KHelpCenter, open any manual.
2. Add a bookmark if none created yet.
3. Right-click on any bookmark in the Bookmarks menu.

OBSERVED RESULT
A program behaves like a left-click was done: it opens a manual which the bookmark points to.

EXPECTED RESULT
A context menu of bookmark would be appeared. KHelpCenter manual says: "Use the action Delete Bookmark in the context menu of an item to remove it from the menu".

ADDITIONAL INFORMATION
A workaround:
1. Close KHelpCenter.
2. Edit $HOME/.local/share/khelpcenter/bookmarks.xml file.
