Invisible but active window

SUMMARY
After daily docking/undocking I noticed, that some applications  are just invisible, but somehow active.
Example Kate
It receives mouse events, right click opens the context menu.
Also mouse cursor changes if in editor or on border of application(resize symbol).

Tried minimizing/maximizing /Keep above others, nothing helps

Please check uploaded video.

EXPECTED RESULT
Window should just stay visible

Just to clarify, by docking, do you mean that you are disconnecting and reconnecting a display as well?

Yes. The laptop is connected only via USB-C to a docking station (either at home or at work).
Each docking station is connected to one or more monitors via DisplayPort.
