STEPS TO REPRODUCE
1. Install Kate from nightly flatpak build: https://cdn.kde.org/flatpak/kate-nightly/org.kde.kate.flatpakref
2. `flatpak run org.kde.kate`
3. In Kate, open /etc/environment
4. Edit the file and try to save


OBSERVED RESULT
An error dialog saying:

The document could not be saved, as it was not possible to write to /run/user/1000/doc/2158b559/environment.
Check that you have write access to this file or that enough disk space is available.
The original file may be lost or damaged. Don't quit the application until the file is successfully written.

Polkit-based prompt for authentication
