The problem exists only on dual monitors setup.

If on the main screen you move the panel to the top and open krunner on the extended screen,
its dialog has top-padding for the panel from the main monitor. 

This is not a new problem. It's been there for years :)

Are you using X11?

Does this issue reproduce in a new clean user account on the same system, with multiple monitors in use but no panel customizations?
