We now have the ability to clone a panel since Plasma 6.3 (https://bugs.kde.org/show_bug.cgi?id=446654) but what I noticed it that it doesn't clone the configuration of the Application Launcher, e.g. the pinned apps. Would be nice to have this too.
I can't reproduce this on today's git master; when I clone a panel, the arrangement of favorites on Kickoff's favorites page gets copied to the Kickoff on the new panel. What distro are you using?
I'm using Fedora Kinoite 40 with KDE Plasma 6.3.0 I just tried removing the panel on the second screen and cloning the one from the first; the pinned apps ("favourites") are in a different order.
Actually I am also unable to drag & drop the apps to change the order... could be a related kickoff bug?

What you might try, if you're still experiencing this bug with 6.3.2 is to create a new user and see if the same problem happens there. That sounds like a separate issue, if you can still reproduce that, please file a separate bug. For what it's worth I can't reproduce that on git-master either.
Both issues I had seemed to have resolved themselves. If I clone a panel now, the icons in kickoff are in the right order.
