I had reset my settings, then closed out of the animation I was working on. When I went back in, almost all of my drawings expect my first three {and the animation} were gone. I tried going back in a few times, but nothing changed.

I'm sorry, but this report doesn't provide enough information to figure out what is going on. Krita doesn't remove files, so it's not clear what you mean with "my first three and the animation  were gone".
