STEPS TO REPRODUCE
1. Insert any movie
2. Add any Effect (on the left, where all clips are listed)
3. Watch what happens

OBSERVED RESULT
Effect doesn't works

EXPECTED RESULT
Effect works

Flatpak Version 24.05.02 (Didn't work before either)

I am assuming you mean a bin effect, where you drag and drop an effect from the Effects list to a video file in the Project Bin, right?

If that's the case, I can report that it works for me (Pop!_OS 22.04 LTS with Kdenlive 24.05.2 flatpak). Could you try the appimage?

It seems to work in a new project. But the effect does not work in existing projects.

This is just the main timeline. If you don't have any other sequences this is where all assets (videos, images, audio, titles, ...) are shown in the project bin. I am not particularly happy how Kdenlive handles that but that's a different story.

I looked at the screen recording you attached (thanks for that) and frankly don't understand why this doesn't work for you. I just tested the same effect on an image and a video file in the bin, on an image and video clip in the timeline, and on a sequence I created from an image and a video: everything works as expected - images and video clips get inverted no matter where the effect is applied.

It seems to work if I copy all clips into a new project, save it and open Kdenlive again.
