This is the result of konsole's profile saving semantics. A profile is saved when OK or Apply are pressed in the edit dialog. When a profile is modified by a keyboard shortcut, it is not saved. See discussion here https://invent.kde.org/utilities/konsole/-/merge_requests/392 (and some bugs here). If you want to save this, you can either edit the profile file directly, or when the line numbers are enabled, edit the profile, change another setting and press apply.
