My custom search providers created using Plasma 5 are not visible in applications using KF6.

This is because KF6 only reads ~/.local/share/kf6/searchproviders/ while KF5 only reads ~/.local/share/kservices5/searchproviders.

Should there be an explicit migration (copy triggered by kconf_update) or should KF6 read the KF5 location as well?

Can confirm. Of all the things to version, this is probably the least useful! :D There's nothing about these that should be major version specific. I'd be in favor of dropping the versioning here.
