Pin an application to task manager 2. Change global theme 3. That's expected; changing the desktop layout basically replaces all the widget setting with the settings in the theme. The theme probably won't have the same set of pinned apps that you have; so they get reset. That's why there's a honking huge warning about this happening when you click the checkbox to do it. :)
