I am assuming this is the right component. most GNOME and GNOME Circle apps from Flathub have no transparency at least on my systems (AMD and Intel graphics tested). This is seen in the panel and app launcher. Only GNOME and GNOME circle apps are affected. I assume they use something strange in their SVG files, or that they are the only ones using SVG and all the rest is using different PNGs? interesting, in Plasma 5 this was all GNOME apps and GNOME circle, at least most? Now it only is Decoder. I will upload the affected icon

inkscape shows the background as transparent, when saving from inkscape it is still shown as black background. So I would not assume its a flathub problem?
