Update: switching user fixes this. The login page glitches out for a few seconds then switches to the plasma 6 wallpaper and after logging back in, the breeze theme is applied and theme selection works again. (I suspect logging out does too, but I can't do that - https://bugs.kde.org/show_bug.cgi?id=482114)

Thanks for the bug report! Sorry we were not able to get to it yet. I tested this today with current git master on Wayland and everything is working as expected.

Can I ask you to please check to see if it's still an issue with Plasma 6.3? Thanks!

No worries. I can still reproduce the issue on plasma 6.3.4 X11, though with a slightly different set of steps. I guess bug in the original report only triggered by some of these steps.

1. Under Settings > Colours & Themes > Global Theme, select Breeze
2. Click Window Decorations and select a set of decorations other than Breeze
3. Under Global Theme again, select Breeze

Then the warning message appears. Seems like selecting Breeze with both checkboxes enabled, then changing some part of the theme, then trying to apply the same theme again breaks something.
