The bug also occurs when I manually create the .desktop in .config/autostart, it disappears on the next startup.

It sounds like there is a serious issue on your machine, either some kind of misconfiguration or even filesystem/disk corruption. If your files are deleting themselves when opened, *nothing* is going to work properly. I'd recommend checking the hardware and following up with the Debian folks for further troubleshooting. Thanks!
