SUMMARY
If the PDF-File was modified by another program, Save As … is ALSO disabled. I had to discard and redo all my own changes, because I couldn't SAVE AS – which should be allowed.

STEPS TO REPRODUCE
1. Open PDF and add annotations
2. Have another Program modify the original PDF (e.g. a cloud application) while it is still open in ocular
3. Have Ocular NOT Reload (because you want to keep your own annotations(!))
4. SAVE AS … is denied!

OBSERVED RESULT
SAVE AS has become impossible
