If I duplicate layer with Color Overlay Layer Style and apply different color to duplicated Layer Style, Krita will apply that color to original layer too after reopening .kra. 

STEPS TO REPRODUCE

OBSERVED RESULT
Layer Style Color Overlay resets when opening scene.

EXPECTED RESULT
Should not reset, should keep same color.
