Hmm it seems to work inconsistently. It worked for me once perfectly, but after a few minutes I tried disabling the option (which worked) and then re-enabling it (it didn't work, yakuake would lose focus despite not closing and the “keep window above other windows” checkbox being checked). Logging out and logging in again seemed to fix the issue, and the setting works perfectly again.
