STEPS TO REPRODUCE
1.  I create a command in /home/$USER/bin/"r"
2. When I press "r" in krunner, it shows me "r", but before I have time to press enter, it predicts that the command is "reboot" and then when I press it, the system reboots.

This is the autocompletion feature, you can just disable "remember past searches" in the KRunner settings. Though if you do that you won't get suggestions at all.
