SUMMARY

In the Advanced menu while using a MS Natural Ergonomic 4000 keyboard, the option to map Meta to Left Win actually maps it  to Left Alt instead. Alt by itself can be pressed without triggering Meta, but as soon as another key is involved, it results in Meta also being pressed.

STEPS TO REPRODUCE
1. Enable the "Meta is mapped to Left Win" option.
2. Try to change the shortcut of something, in this example, to Ctrl+Alt+Z.

OBSERVED RESULT
Shortcut binding displays Meta+Ctrl+Alt+Z.

EXPECTED RESULT
Shortcut binding should display Ctrl+Alt+Z.

Is the keyboard model set properly? It should be set to "Microsoft | Microsoft Natural Ergonomic 4000 keyboard". If it wasn't set to that, does it start working properly if you set it to that and reboot?

Yep, it's set correctly, and the issue persists through reboots.
