STEPS TO REPRODUCE
The blinking in the System settings appears when you move the mouse. If i stop moving the mouse at some random position the disappearing controls stay disappeared until i start moving the mouse cursor again / move it to a different position.

OBSERVED RESULT
Blinking.

This also seems to appear in System Settings -> Startup and shutdown -> Autostart.
