Many things are broken after swapping left alt with left win. 

STEPS TO REPRODUCE
1. Swap left alt with left win under Hardware -> Input Devices -> Keyboard -> Advanced -> Alt/Win key behaviour -> Left Alt is swapped with Left Win
2. Attempt to open the terminal with ctrl + right alt + t
3. Under Workspaces -> Shortcuts -> System Services -> Kwin -> Switch to Desktop 2, set the shortcut to Meta + 2. Attempt to use this shortcut to switch to your second desktop. 

OBSERVED RESULT

Nothing happens for 2 or 3. 

EXPECTED RESULT

For 2, the terminal should open. For 3, the meta key should be able to be used after binding it to a kwin shortcut.

Possibly X11 only? In my VM some of the shortcuts seem to work fine on Wayland.

To clarify, the swap does generally work, but not in shortcuts? If so, this is most likely a duplicate of bug 426684.

... which should be fixed by https://invent.kde.org/frameworks/kwindowsystem/-/merge_requests/45, please give it a try.
