Messing around with my system I added a second panel (one at the top and already had one at the bottom). After minimizing some open applications and removing the top Panel, leaving only the bottom one, the animation (Squash effect) 'squahes' the windows to the just removed (top) Panel. Not a big deal, but it may help uncover other bugs. I am using an X.Org session. Can you get the xprop output for any window after removing the top panel?

One thing I also noticed is that the minimize button may be confusing if the panel is at the top since it points to the bottom, but it is also a minor thing and I don't think that many people will care about it.

Because it looks like an arrow down instead of a generic 'minus', right? Maybe that's the reason Windows and OS X went that way.
