Is it just file operations that aren't showing notifications, or are all notifications missing? What happens if you run `notify-send test`?

I did as suggested and the notifications appear as expected. What I think is happening is that the file operations are happening too fast so there are no notifications showing any progress.
Yep, sounds like it. This is by design, because showing you a notification for something that took less than a second seems like it would be annoying overkill.
