SUMMARY
I used Copy on one clip in the timeline and used the Paste Effects feature to paste the first clip's effects into another clip on the same track.  I deleted one of the effects but kept the one I needed.  The second clip remained visible in the timeline view but in the rendered file the first clip appeared but the second did not.  I had to delete all the pasted effects in the second clip and redo the effect manually from scratch to get the second clip to appear in the final rendered file.

STEPS TO REPRODUCE
1. Video track in V1
2. Video clips overlaid in V2
3. Add effects (transform) to one clip in V2
4. Copy and paste effects from first clip to another in V2
5. Render and check render to see if second clip rendered.

Please try with the daily build, I think it's solved: https://binary-factory.kde.org/job/Kdenlive_Nightly_mingw64/lastSuccessfulBuild/artifact/ 


Standalone: Take the file with the ending “64-gcc.7z“. You need 7zip for unpacking. To start Kdenlive double click Kdenlive.exe in the “bin” folder.

Install version: Take the file with the ending “64-gcc.exe“.

I followed your steps and the second clip on V2 get rendered as well. 
Please download the latest offical version from https://kdenlive.org/download and try again.
