The krita document affected by the reported bug.

SUMMARY
I could not reproduce the bug, but it can be observed on the attached .kra file.
Copied part of a layer was pasted and merged with the mother layer.

The copied part remains rendered atop of all layer, in the top-left corner of the canvas.

That little thing is a reference image that has been embedded into the .kra file. You can get rid of it using the Reference Images Tool.
Did you do that and then forget about it?

No, I just wanted to copy that region of the image to another layer via  clipboard.
I had no reason to put it there.

Still you did paste it as a reference image, not as a layer.

Thanks, treating the artifact as reference image did help.
Although I've received it as the layer too and pressing Ctrl+Shift+R accidentally doesn't look possible.

Maybe you drag & dropped the image and accidentally chose as refererence image?

I'm not sure, how I could exactly do that. And I had no reason to export such a minor detail as an external file on the first place.
I've just used either rectangular or outline selection tool and Ctrl+C/Ctrl+V-ed the selection thereafter.
