SUMMARY
I manually filter emails out of the imap inbox to Local Folders.  Once all emails are in the Inbox, i press "ctrl a" to select all then press the "Apply all filters" button on the toolbar.
All the mails are moved to their relevant folder within the "Local Folders" structure.
The count of "Unread", most times, is not cleared from the Inbox folder even though there are no longer any unread emails there.
If you close kmail and reopen, the count is correctly no longer there.

STEPS TO REPRODUCE
1. Let Inbox fully populate
2. Select all emails with "ctrl a"
3. Press "Apply all filters" (via menu or toolbar button)

OBSERVED RESULT
All emails moved to correct folders in "Local Folder" structure.
Unread count still 

EXPECTED RESULT
Unread count removed from Inbox
