SUMMARY
This is not really a bug but it still bothers me a little, is there any cache or history or anything I could delete?

Fixed by deleting path to this file from ~/.config/vlcrc. I have noticed that this was the only path not starting with file://, meaning there must have been an error writing this file or something like that.
