New information was added with comment #2; changing status for inspection.
You can still remove it from the actual bookmarks pane but not from the thumbnails pane, i'll have a look
After having a look at it a bit more, i don't think there's a bug. Bookmarks are "per viewport" not "per page", that's why you can have more than one bookmark per page, and why to remove them you either have to be in the exact page position you created them or you need to use the bookmark panel to have finer control over the bookmarks. I would like you to explain more carefully how you expect things to behave because having a look at your screenshots i don't see the problem.
