Do you mean you create a new custom palette? or add colors in the krita color selector? if its the former, it is the same as bug https://bugs.kde.org/show_bug.cgi?id=410137

This is known bug and we are working on that. By default krita saves the palettes into de document instead of saving as a general palette *** This bug has been marked as a duplicate of bug 410137 ***
