SUMMARY
Bookmarking OK, but Speed Dial changes not persistent
Found the solution: 
Permission for /home/(user)/.config/Falkon/profiles/default/settings.ini was changed  at some unknown point from (user) to root.
Changed the permissions back to user, and all OK again. Good browser. Thanks.

STEPS TO REPRODUCE
1. Add Speed Dial entries, remove other entries
2. Close Falkon, reopen Falkon
3. 

OBSERVED RESULT
Speed Dial changes not persistent

Speed Dial changes persistent

Looks like you tried to run Falkon as root, which is not supported.
