SUMMARY


STEPS TO REPRODUCE
1. Import a QIF file into an account.
2. Categorise and reconcile transactions
3. Re-Import same QIF file
4. All transactions are entered again in duplicate and have to be manually matched.

I tested it with the current 5.0 HEAD, commit d96f69b7c78a8ea012e8d87d88b96f26fd49949f and cannot duplicate the problem.

The first import of a QIF file with three transactions reports them to be imported and running the same import into the same account again reports that no transactions have been imported.

In case it still fails for you then this has something to do with your step 2 (Categorise and reconcile transactions) and we need to narrow it down.
