When I run Discover and set Application-Specific Settings "Position" to "Force" it does change window position, but on close and reopen the position is about 20 pixels higher than the position entered in the input field. Setting "Position" to "Apply Initially" is ignored by Discover. All other programs abide by the rules set in Application-Specific Settings "Position".

There is also an option named "Ignore requested geometry". Did you try playing with it?
Thank you for the suggestion. I hadn't before, but by setting "Ignore requested geometry" to "Force" + Yes in Application-Specific Settings, it resolved the issue.
