When trying to transform a layer it becomes invisible and impossible to resize accurately.

Are you really using 4.1.0 alpha, or the final 4.1.0 release?
Does this also happen if you disable canvas accceleration in the settings dialog?
If so, can you attach the information from the help->system information for bug reports dialog?
