For a long time now Digikam on Windows refuses to 'see' some images, at random.  For instance I have one album/folder with 395 images and Digikam only sees 386. Sometimes simply renaming a file or moving it out and back into the directory will make it 'visible', but sometimes not. There is no problem with the missing images, and indeed ones will go missing in Digikam at complete random. One time I ran a Batch Queue on a directory, and afterwards dozens of images had been 'vanished' - though they were still in the actual directory. This behaviour is the same on multiple PCs - all running Windows 10.
Library maintenance functions like 'Scan for New Items', 'Database cleaning', 'Rebuild thumbnails', 'Rebuild fingerprints' make no difference. 
Clearly Digikam is not checking its listing against the directory listing. I'm sure there is a reason, but it is exasperating and this bug makes Digikam of limited value - images are missing at random so it simply can't be used reliably for viewing or processing images.

Please see if you have activated the two options under Setup-> Image Editing-> Versioning-> Always Display Original Image and Show Intermediate Steps.

Thank you Maik, that is a great workaround, all pictures are showing now and I can go back to using Digikam full time.
There is still a bug there to be fixed of course. To explain what might be triggering the problem, normally once I am happy with all my images I delete all old versions and rename the latest version to the original file name. This doesn't seem to cause a problem for Digikam in most cases, but with a small proportion of files it seems Digikam gets confused and perhaps will only show a later version even though it no longer exists, even after re-scanning etc.

The behaviour is unchanged in 6.1.0.
For instance I have a folder with 666 images, none of them duplicates, ie there is only one version of each image. On the Settings > Image Editor > Versioning tab, if I uncheck 'Always show original images' then one image disappears. If I uncheck 'Always show intermediate snapshots' then 11 more images disappear.
This is with a pre-existing folder of course - the images were created with an earlier version of Digikam.

Images can be saved as a new version and new branch. Depending on the settings they are hidden or displayed.
