Steps. 
1 Select a bigger area of pixels with the rectangle tool on a paint layer
2 Copy
3 Paste
4 fill in (use a contrasting value to the value of the pasted object) 
5 the border of the pasted object keeps the original value, against the fill-in value

Sorry, but I cannot reproduce using the steps you outline here. You'll have to be more precise, and maybe add a screenshot.

A quick test with Krita 4.1.1 was negative. 
This bug might be gone.
