Try opening 20 tabs or so, shuffle them around with the mouse, now the shortcuts to move between them are basically random.

Which shortcuts? Ctrl+Tab works by most-recently-used ordering.

I use menus, they are called "Previous window" and "next window"

I can't reproduce that here, even after shuffling around some tabs.

Do you have a more complex setup maybe?

I did change the default shortcut for those menu entries…

I mean that I can't reproduce your issue by activating "Previous window" and "next window". The order in which the active window moves seems fine over here.
