Formats like NSF, SPC and GBS are already supported by numerous audio players including even Rockbox.

Phonon does not support formats directly. vlc/gstreamer are responsible for that.

They support these formats just fine. Is this an Amarok issue after all?

If you want that amarok opens these file types, then yes, that'd need doing in amarok's desktop file.
