To reproduce:

Select window to customize, enter customizations: In my case setting desktop and activity with force, opacities with force, and titlebar color scheme to something other than default (Breeze) with force and Apply.  All settings take effect, including Titlebar color scheme.  But upon return to Window Rules - System Settings -> Modify, color scheme indicates Breeze regardless of previously selected option.  However, the selected scheme remains in effect.
