Just start JuK, check the "Dock in System Tray" and then File / Quit. Upon next start, the "Dock in System Tray" will be unchecked.

However, this seems to apply also to other settings "Stay in System Tray on Close" and "Popup" - currently I managed to have the "Dock in System Tray" always checked. It appears that the configuration is somehow saved randomly. How can I trigger the configuration save?

I remember running into this and I fixed it at some point, but I don't remember the exact commit that did it. If you're still using this could you report back with whether the bug has been fixed or not?
