The "Safely Remove" command is available from the drop down menu which opens when you click on the icon on the very left side of the location bar and only when you're actually in the file tree of media device.
When you try to click the option to eject the device it's reported to be in use by another application and can not be safely removed.
Also would be cool to have a shortcut for that command to eject a media without using mouse.

I have not that issue while unmounting from krusader. The fact that system reports you about device being used by another application is probably true. Did you try same with Dolphin on that case?

As Rafael says, it is likely that this is not related to Krusader.
Please try to reproduce it with Dolphin and post the output of

lsof /path/to/mountpoint
