Every time it saves a little big duration file, frame rate issue I suppose

"Extract zone" does a fast extraction without encoding. As such it cannot extract on the exact in and out points, but can only start on an earlier I frame. If you want exact in and out points, then either use ffmpeg directly in combination with reencoding, or render a zone in the timeline.
