cannot delete folder (from local folders). 
They re-appear after the next reboot or (akonadictl restart)

sometime akonadi_indexing_agent pops up a dialog window with error message, but this freezes and shows content of underlaying desktop items.

Starting kmail from konsole shows many lines like
"Item query returned empty result set"
js: Uncaught TypeError: qt.jQuery is not a function
log_akonadi_indexer_agent: Failed to fetch items:  "Collection does not exist"
log_akonadi_indexer_agent: Indexing failed:  ""




My system:
OpenSuse Leap 42.2 Plasma 5.8.2 KDE framework: 5.26.0 Qt: 5.6.1 Kernel 4.4.27-2-default

You try to remove folder from each type of resource ?
IMAP/local ? etc.

the problem was obviously resolved after an update to kmail 5.4.3

Similar problem just happened. I used some filters and deleted empty folders which caused akonadiserver to crash. The deleted folders did only disappear on the mail server, but not in Kmail. When I tried to delete them again, nothing happened. When I tried to move them, this error message was shown: "Collection does not exist". A new user session did not resolve the issue.
Following command fixed it:
akonadictl stop; akonadictl start
