In KDE Plasma 5 Kicker menu, I changed properties of program to run it as root.
But then I re-enter in settings, these changes looks not saved;
also running program via Kicker still runs as regular user.
However, ~/.local/share/applications/*.desktop file is changed and running it directly – will ask for root password.

Can you try again with a later KDE Frameworks release? I recall there being some issues with saving application settings that were fixed. I cannot reproduce the issue here.
