When running Kontact, there are two setting dialogs: 1. Settings -> Configure Kontact 2. Settings -> Configure <Component> (e.g. KMail) (2) represents a subset of the options provided by (1). If one configures a setting in one dialog, the settings are not synced to the other dialog. E.g. when setting an option in (1), clicking OK, and then entering (2), the old configuration (configuration state before the changes made in (1)) is shown in (2). independent of the dialog (1 or 2): the last applied configuration is always the used one. I.e. the (1) does not dominate (2) or vice versa. Reproducible: Always

sure, this is the example where I observed it first: 1. goto Settings -> Configure KMail -> Composer -> "Reply and forward using HTML if present" and change the setting to enabeld (lets assume it was disabled and we have enabled it now / it also works vice versa) and press OK. 2. goto Settings -> Configure Kontact -> Mail -> Composer -> "Reply and forward using HTML if present". The setting is still disabled. I have observed, that this is one way only. I.e. you need to change the components setting first and check the kontact setting afterwards.
Confirmed for 5.4.0 using the example setting from Comment 2.
I can reproduce this with the "Prefer HTML" settings (Kmail -> Security). System is Ubuntu 16.04 with KDE backports enabled (kontact package version 4:16.12.3-0ubuntu1~ubuntu17.04~ppa2)
