in 2.9 everything works perfectly.
 in V3.0 the cursor is aligned properly over the menus and icons however it's way off over the canvas area.

Reproducible: Always

Steps to Reproduce:
1.just normal startup
2.
3.


Expected Results:  
aligned the cursor with bamboo input

i am using surface pro 2 with wacom bamboo pen

Is the built-in pen also misaligned? Please follow these instructions:

Hi,
I don't have the built-in pen so I can't help with that BUT, I just downloaded V3 instead of 2.9 and the problem seems to have been resolved..I wonder if the version release has anything to do with it.

Well, we rewrote a good chunk of the tablet support code, so probably yet.
