When switching displaying of file transfers from notification area to a separate window during a transfer, any transfer indication disappears completely.

Reproducible: Didn't try

Steps to Reproduce:
1. Start long-running file transfer
2. Click the transfer indicator (on a panel)
3. Right-click transfer box and select notification settings
4. Uncheck "Track file transfers [...]" and apply.

Actual Results:  
Transfer disappears from notification area.

Expected Results:  
1. Transfer disappears from notification area and dedicated transfer window appears.
or
2. Newly started transfers get their own windows.

Update: Transfer window doesn't appear at all when the option mentioned above is unchecked.

The jobs dataengine isn't properly unloaded and/or it fails to unregister the job view service. Does it work if you uncheck this option and restart Plasma?

Yes, after restarting Plasma shell, a file transfer window appeared.

The same problem is back with Plasma 5.7.2. Restarting Plasma does nothing this time.

I see no notification upon file transfer in sys tray and in separate window - if 'Track file transfers and other jobs' option is disabled - there is notification about tranfer operation only in 'Task Manager' if appropriate option is checked there

Separate file transfer window doesn't appear upon file transferring with 'Track file transfers...' option disabled after restart of Plasma

There is no status of current file transfer when enabling 'Track file transfers...' option without restarting of Plasma - if Plasma is restarted - current status of file transfer appears in 'Notifications' sys tray

A lot has changed since this bug was filed. Is it still reproducible for you in Plasma 5.25 (the latest LTS version) or 5.25 (the latest version, period)?
